Felix is the son of Astraea Fulgris and...well, Astraea isn't sure. She became pregnant with Felix during a time when the Temple Knights of Ishgard were blackmailing her, threatening to label her a heretic and have her killed if she did not do as they wanted. Even when she was free of them thanks to a Knight named Vantelme and carried a relationship with him, there was just no way to tell who Felix's father was.

Astraea knew, however, that she could not raise Felix. Vantelme was dead by the time the boy was born, and her mental health could not take the spiral between some days seeing Felix as Vantelme and others as one of the Temple Knights, both traumatizing in their own ways. So she gave him up to House Haillenarte of Ishgard, specifically to the young Francel Haillenarte who was more than happy to do Astraea that favor after everything she had helped do for Ishgard both during and after the Dragonsong War.

Felix was raised in House Haillenarte always believing he was Francel's son...for a while. In his teen years Felix started to suspect he wasn't related to Francel or the house at all, and as he went searching for answers Francel knew it wasn't right to keep the secret anymore. So one day Francel sat his son down and told him the truth; about Astraea, about what the Temple Knights had done to her, and about Vantelme and his death as well. Because he wanted Felix to understand that Astraea loved him, she loved him so much that instead of trying to hang on to him knowing she couldn't raise him right she made sure he ended up with people who would give him everything he deserved and more.

Francel also confided that he often wrote letters for Astraea about Felix. Speaking of what a fine young man he was becoming and generally keeping her up to date on his life. She had not ever responded but...she also hadn't asked him to stop sending the letters.

Felix wanted to know his birth mother, so Francel contacted Astraea and in turn told her everything, prepared for the backlash. Instead Astraea understood, and figured that perhaps enough time had passed for her to be okay with meeting Felix.

Mother and son were reunited, and Felix learned of Lalaan and Luna, Fyri and Nik, and he was happy to stay with them and truly become part of their family as well - while never forgetting the kindness Francel had shown him all his life and doing his best to maintain his duties to House Haillenarte as well.

Because several timelines exist for these characters things can get a bit confusing, so I wanted a space to give a small explainer of this.

Please be aware there may be spoilers for any point of the game's story, so read at your own risk.

The Primary Timeline is one in which Felix was never born.

The Secondary Timeline is where Felix was born during the events of Stormblood.

The Tertiary Timeline is the one that you can safely assume applies to most of the information on this page about Felix. It's also the timeline listed in his history section.
