Since I finally figured what to do with my final arc, I decided to reveal the main villain behind all the ghost and soul shenanigans was a wish-granting(which caused everyone to through this in the first place) ghost lich trying to go to heaven (the alt version is she doesn't want to die bc liche's disappear when they die).

The problem as is first that I never had any mentions that liches existed in the previous arcs, also liches are undead, so I came back wondering, so how is she even a ghost

I'm planning to keep the wish-granting and world-ending part but I wonder if there any alternative to this

There's no really easy way to do this. The best way to go about any sort of big reveal is foreshadowing. You said there's no mention of liches before in the story, which seems to be the problem. You likely need to drop some info here and there about liches. It doesn't have to be anything that upsets the arcs you have, just a comment or reference to liches here or there. As for the character being dead, maybe she had an infamous death that could be mentioned previously in the story? I don't know enough about your story to give anything specific but I hope this makes sense.
