I usually start with thinking about past experiences or living conditions. Like, say a female character was a rape survivor, and now she doesn't trust men. Or a kid was raised in a racist family, so now he's racist too. Maybe someone doesn't trust scientists because they are from an ultra-religious family.

Thinking about past experiences can REALLY help realistic prejudices. Also, try to avoid 'no prejudices,' because most people have some, even if they don't want to admit it.
